Established in 1961 as the sixth high school in the Austin Independent School District, the campus originally opened at the site that currently houses Burnet Middle School before relocating to its permanent campus on Payton Gin Road in 1966. For decades, the school operated as Sidney Lanier High School.

In March 2019, the Austin ISD Board of Trustees voted to rename the facility Juan Navarro Early College High School. The new designation honors U.S. Army Sergeant Juan P. Navarro, a 2007 graduate who died in July 2012 from an improvised explosive device while serving his country in Kandahar, Afghanistan.
